1993
Charlie Greene drafted by the New York Mets in the 1993 rule 5 draft.
- C Greene, selected by the Padres in the 19th round of the 1991 draft, appeared only at the minor league levels, rising to A level Waterloo in 1993.
Drafted Tim Hyers from the Toronto Blue Jays in the 1993 rule 5 draft.
- 1B/LF Hyers would go on to make his MLB debut as a Padre on April 4, 1994. Would appear in 58 games over 2 seasons, hitting .244 with 7 RBI. Sent to the Detroit Tigers in November 1995.
Drafted Dario Veras from the Los Angeles Dodgers in the 1993 rule 5 draft.
- P Veras would go on to make his MLB debut as a Padre on July 31, 1996. Would appear in 46 games over 2 seasons, posting a 5-2 record with a 3.86 ERA.
Tom Martin selected by the Atlanta Braves in the 1993 minor league draft.
- P Martin, acquired from the Baltimore Orioles via trade in February 1992, appeared only at the minor league levels.
The New York Mets sent Marc Kroon to the San Diego Padres to complete the trade. The San Diego Padres sent Pablo Martinez to the New York Mets to complete the trade of December 10th.

Dave Maurer drafted by the San Francisco Giants in the 1999 rule 5 draft.
- P Maurer, selected in the 11th round of the 1997 draft, made his MLB debut as a Padre on July 22, 2000. Appeared in 17 games over 2 seasons, posting a 1-0 record with a 5.49 ERA.
Drafted Julius Matos from the Arizona Diamondbacks in the 1999 minor league draft.
- IF Matos would make his MLB debut as a Padre on May 31, 2002. Would appear in 76 games during the 2002 season, hitting .238 with 2 HR and 19 RBI. Granted free agency in October 2002.
Released Jed Hansen.
- IF Hansen, selected off waivers from the Kansas City Royals in October 1999, did not appear at any level for the Padres.

Signed Alex Arias as a free agent.

- 1B Koonce, signed as a free agent in December 1998, and would appear only at the minor league levels.

- 2B/SS Bush would not play at any level and be released in February 2003.

Drafted Arturo Lopez from the Los Angeles Dodgers in the 2004 minor league draft.
- P Lopez would go on to make his MLB debut as a Padre on April 29, 2009. Would appear in 4 games during the 2009 season, posting no record and a 19.29 ERA.

Signed Greg Maddux as a free agent.
- P Maddux would go on to make 60 starts over 2 seasons, posting a 20-20 record with a 4.07 ERA including 1 complete game. Traded to the Los Angeles Dodgers in August 2008.
